1) when i install a new theme do my modifications carry over to it as well automatically or will i have to do it from scratch again?

2) how can I update the Reputation and reputation power for all my members by running either a SQL query or otherwise?

For all registered users to set rep power to 1 (irrespective of wether they had more or less) - no one excluded except Admins and Mods (usergroup ID# 5,6 and 7)

We were always told by vB that if you have a lot of skins that you should only modify the default skin, that way all the others under the default will contain the modifications too. This way you only need to update one skin (default) when you install a new version later one.

Problem with that is some custom skins modify their templates already. For example: a skin I know has 82 edited templates, BUT I would stay way with skins that are overly complicated.
